Cannot uninstall Exchange 2003 after O365 migration

I took over as the head systems  and network engineer at my org in January and had to clean up and finish a partial Exchange 2003 migration to O365. This included converting all of the mailboxes left on the Exchange server to mail enabled users, or something like that. I worked with a dude from MS the last few weeks and we finished that, but I still cannot uninstall Exchange; it says there are still one or more users with mailboxes on the server.

I've done LDAP queries, I have manually viewed the properties of some 60+ users and service accounts, I have used ADUAC and selected Find/Exchange, and selected users with mailboxes and there were none. No one is using an exchange mailbox anymore; they are all cloud based exchange mailboxes. This is so retarded, I have an Exchange 2003 server still in our org and I cannot upgrade our domain from 2003 to 2008R2 or higher because of this. I have NO mailboxes on this server anymore, what do I have to do to remove it?

I have viewed the page http://support.microsoft.com/kb/833396, so please do not tell me to go there.

My concern about manually doing anything is that not only will it mess up Active Directory, but it will also affect our cloud based environment because we use ADFS and dirsync. I have done plenty of reading, and this seems like a fairly common problem.

Oh, and I also do not have the original media for this; so that will probably be a problem too.
